I stopped by the lifetime outlet in Clearfield yesterday and got an excellent deal on a E-Motion Stealth 11 sit on top fishing kayak. Any recommendations on mods (DIY or purchased) and accesories needed to turn this into a true fishing machine?

Number One, of course, is a fishfinder. Mounting the transducer can be the hardest part, so consider that carefully before you cut or drill anything.
An anchor trolley is a great addition, for use with an anchor or drift chute. Youtube has lessons.
There are many ways to mount a milk crate or five-gallon bucket for gear storage. Youtube is your friend here, too.
After one trip, you'll know if you need a better seat. You probably will. Strongly consider one like those TubeDude is selling.

Rocky, I've got an old hummingbird I'll use on it. Seems like the easiest method is mounting the transducer in the storage compartment and shooting it through the hull. What's your recommendation?

That will work, but you may go nuts trying to get full contact with no air bubbles. Shooting through the hull is no problem after that. If your FF has temperature readout, that will be inaccurate or very slow to become correct, of course.
