I got an email from Alan that hopefully answers your question:
"We have three colors (Red, Yellow, and Green) that we rotate through. The bulk of the fish running this year (three year olds) are marked with red. They are marked with fine colored particles shot out of a sand blaster while they are in the hatchery. The small inert specks of colored dye embed just under the skin. Most fish only have a few specks that stick. You can really only see the marks if you look at them under a black light in the dark. But this allows us to track survival, growth, and natural reproduction in Strawberry. Alan"
